Currently practicing my R chops, so I figured I would try to use it for this class for the first time.
First thing I did was load up the CSV and take a look at the structure of the source CSV, to see what we’re working with…
library(ggplot2) #I'll definitely be using this... it's a pretty sweet visualization library for R
library(grid)
library(gridExtra)
library(scales)
read.csv("Wk5-icd102010en-US-Morbidity1.csv") -> proj1 #parses the csv automatically and saves it to a dataframe
str(proj1) #displays structure of the new dataframe

Since I figure we want to plot out and display the top diseases in terms of morbidity, the last three variables look good for sorting and subsetting purposes. First, I’ll want to find out the range of data for the vars.
summary(proj1$mort.total.US04)
## Min. 1st Qu. Median Mean 3rd Qu. Max. NA's
## 0 0 0 1366 16 1302000 1417
Let’s grab some arbitrary number of illnesses based on this range and see what we get. (I never said I was a data analysis or R pro…)
na.omit(proj1[proj1$mort.total.US04 > 60000 | proj1$mort.male.US04 > 60000 | proj1$mort.female.US04 > 60000,]) -> top1 #grabbing diseases that caused >60,000 mortalities either total, to men, or to women.
as.factor(as.character(top1$title)) -> top1$title
head(top1[order(top1$mort.total.US04, decreasing = T),], 7)[["title"]] #ordering the display order of the new subset, and then just showing 7 rows of it so I can get an idea of what's the top so far.

#break them up into top 20 for each
top1[order(top1$mort.total.US04, decreasing = T),][1:20,] -> top20
Build the two plots… This can be a ton of trial and error.
plot1 <- ggplot(top20, aes(x = reorder(title, -mort.total.US04), y = mort.female.US04))
plot1 <- plot1 + geom_bar(stat = "identity", aes(fill=block.3code), color="black", width=.5)
plot1 <- plot1 + theme(axis.text.x = element_text(angle = 65, hjust = 1))
plot1 <- plot1 + xlab("") + ylab("Morbidity Count") + ggtitle("Female")
plot1 <- plot1 + scale_y_continuous(labels = comma)
plot2 <- ggplot(top20, aes(x = reorder(title, -mort.total.US04), y = mort.male.US04))
plot2 <- plot2 + geom_bar(stat = "identity", aes(fill=block.3code), color="black", width=.5)
plot2 <- plot2 + theme(axis.text.x = element_text(angle = 65, hjust = 1))
plot2 <- plot2 + xlab("") + ylab("Morbidity Count") + ggtitle("Male")
plot2 <- plot2 + scale_y_continuous(labels = comma)
Let’s see our first plot and get an idea of the most deadly diseases per gender:
plot1; plot2
If I really wanted to dump a bunch of time on this, I would build some kind of parser for the blocks.txt file and have it automatically inject into the legends. Instead, I’ve printed it at the bottom.
What if we want a different view of diseases? Let’s say, we want to see diseases that have the most gender disparity… We’ll need to build a slightly new set of data.
proj1$mort.male.US04 - proj1$mort.female.US04 -> proj1$mort.difference1 #subtract the two rows and generate a new row from the result
abs(proj1$mort.difference1) -> proj1$mort.difference #convert to absolute value
head(proj1[order(proj1$mort.difference, decreasing = T),], 20) -> diff20 #save 20 lines of ordered data
diff20$mORf <- as.factor(ifelse(diff20$mort.difference1 < 0, "female", ifelse(diff20$mort.difference1 > 0, "male", "neutral"))) #make new category based on gender disparity results
plot3 <- ggplot(diff20, aes(x = reorder(title, -mort.difference), y = mort.difference))
plot3 <- plot3 + geom_bar(stat = "identity", aes(fill=mORf), color="black", width=.5)
plot3 <- plot3 + theme(axis.text.x = element_text(angle = 65, hjust = 1))
plot3 <- plot3 + xlab("") + ylab("Morbidity Count")
plot3 <- plot3 + scale_y_continuous(labels = comma)
plot3
What the plot is demonstrating is the gender disparity of deaths caused by the disease. Example: the first disease is columned in red, indicating it’s female – the value of the bar states that it killed nearly 250,000 more women than men. Likewise, bars colored alternatively mean they killed X number of males more than females.
Through these three plots we can get a sense of the idea that the overall larger disease parents of the deadliest diseases to US citizens are largely the same, but often manifest in gendered ways. IE, cancer is a huge killer, but prostate cancer displays itself prominently for men, and breast cancer prominently for women.
I chose to use Rmarkdown because it helps greatly improve my skill with it, demonstrates the entire process of my reasoning and the code to clean, and displays the data in a way that a data-savvy audience would appreciate.
Thanks for reading!
