Controlling effect of OVA:
- Day 8 MSC treated vs. Day 8 MSC untreated: Identify DE genes specifically related to MSC treatment in Day 8
- Day 12 MSC treated vs. Day 12 MSC untreated: Identify DE genes specifically related to MSC treatment in Day 12
- Day 12 MSC treated <-> Day 8 MSC treated: Identify DE genes in MSC treated samples that change over Day 8 and Day 12
- MSC treated vs MSC untreated: DE genes specific to MSC treatment, controlling for Day and OVA
Looking at effect of OVA:
- Day 8 MSC treated (OVA) vs. Day 8 MSC treated (non-OVA): Within Day 8 MSC treated population, examine effect of OVA
- Day 12 MSC treated (OVA) vs. Day 12 MSC treated (non-OVA): Within Day 12 MSC treated population, examine effect of OVA
