3.1 The UC Irvine Machine Learning Repository6 contains a data set related to glass identification. The data consist of 214 glass samples labeled as one of seven class categories. There are nine predictors, including the refractive index and percentages of eight elements: Na, Mg, Al, Si, K, Ca, Ba, and Fe. The data can be accessed via:

We can see that Al, Na, Si have somewhat normal distributions, while others are skewed, or have no distribution of the variable (Ba, Fe). From the relationships between the predictors (correlations), we can see that RI and Ca have a 0.81 correlation, while no other pairwise relationships surpass ~0.5 in a negative or positive way.

b. Do there appear to be any outliers in the data? Are any predictors skewed?

Above, you can see outliers in the boxplots. Almost all of the predictos have points way outside of the interquartile range with the exception of Magnesium (Mg). Left skewness can be seen in Ca and RI, while Mg has a right skew.

When looking at the skew calculations, we can see that almost all predictors have some sort of skew, with no values being close to zero.

c. Are there any relevant transformations of one or more predictors that might improve the classification model?

Transformations would definitely be needed as there is not much normal distribution in the predictors. Box-cox and log transformations can be applied to each of the variables to normalize distributions for modeling and potentially address the outliers.

3.2 The soybean data can also be found at the UC Irvine Machine Learning Repository. Data were collected to predict disease in 683 soybeans. The 35 predictors are mostly categorical and include information on the environmental conditions (e.g., temperature, precipitation) and plant conditions (e.g., left spots, mold growth). The outcome labels consist of 19 distinct classes.

There are some degenerate variables based on the definition of handful of unique values with low frequencies. Mycelium and sclerotia seem to have a handful of unique values and only at 0 is there any real frequency.

There are a few methods we can use to handle the missing data such as using k nearest neighbors, logistic regression, random forest, or through the mice package, which is probably the most straight forward.
